So many great games and so many already mentioned (I love Turtles in Time too)--my two all time faves from the 90's were probably:
Chrono Trigger: Such an epic adventure--had time travel, a talking frog knight, robots, a killer story, multiple endings, and amazing graphics/music for the time.
Earthbound: an RPG based in the present day where you use a baseball bat as a weapon, call your Mom or Dad on the phone when you're feeling lonely, use an ATM, and order pizza to eat in the game (and have it delivered). Plus when I got the game it came with a scratch and sniff book to help you "smell" the game--I don't think I can think of any other games that ever took advantage of the olfactory glads.
